We had cleared one consignment under CT-3 and party has sent us re-warehousing AR-3A copy.

 After completion rewarehousing we notice that we have charged excess amount to party 

 pl guide whether we have to issue credit note to party for excess amt. charged in invoice or anyother way to clear the account

A supplier may correct an overcharge by issuing a credit note after re warehousing where the warehousing certificate (AR 3A) exists and no duty payment is involved; intimation to excise authorities is generally unnecessary, though one advisory view suggests presenting material facts and documents to the concerned authority before issuing the credit note if the supplier seeks administrative confirmation. Bring the material facts (with all relevant documents) of your matter to the knowledge of concerned authority and afterwards you can issue credit note.

Since the goods are cleared underCT-3 and warehousing certificate has been obtained, there is no necessary to intimate to the Central Excise authorities as no duty payment is involved.  You can straightaway issue the credit note.
